I posted here a couple of years ago. I'm not sure if Xero even read this, but thought I'd re-iterate in case it has gotten lost in the noise.
The issue appears to be that Xero stores a GST-inclusive amount for each line, but it is rounding on each line instead of considering the total of each invoice.
There is a way around this - Accredo similarly store exclusive and GST for each line of an invoice, shipment (bill) or whatever, but they calculate it by totalling the exclusive amount and GST of the lines so far by GST code, then taking the difference between the GST on previous lines of that code and that's the GST on the line.
Easier to show with an example. In the attached, you'll see the first line is $37.50, GST is $5.63. The next line is another $37.50, so Accredo uses the total of $75, GST at 15% is $11.25, to $11.25 - $5.63 = $5.62.
You'll see the GST amount flipping back and forth between $5.62 and $5.63, and the total at the end is $335.50 plus 15% GST = $385.82. In Xero that would likely be $0.05 out.
Obviously Accredo is significantly higher price and more complexity than Xero, but it would be nice if Xero could at least get the basics right, and this is a way to do it while still having an inclusive line amount.
