I'll add to the chorus of voices that this is a pretty basic payment feature that's a super common scenario and, while not a total dealbreaker to using Xero as a whole, is a pretty significant point of friction.
In my case, the best solution I have is to continue using a Xero competitor, Wave, to generate invoices and handle situations where I need to be able to accept a partial payment/deposit on an invoice.
