Hi Iain, this sounds like more of a direct issues that would be best looked into with our specialists at Xero Support. I'd recommend raising a case with our team via Xero Central - They'll be able to get more detail and access to your org to help understand you reconcile your Stripe payments with the appropriate invoice/s.
