We have recently migrated our system from myob to xero where we used to be able to apply payments to quotes which is something our customers would like to do, pay deposits. However, it's now made it difficult for us to distinguish between an invoice that is actually an invoice or an invoice for the sake of applying a deposit.
This is a big flaw in xero. I wouldn't have migrated if I knew about this.
